Answer
First, have you gone through the operating manual for the 3 speaker hookup and followed all the instructions for proper setting of the amp and the inputs?  The sony manual is very explicit on how to do it.  (You can download this multi-page manual at the Sony web sites.)

If you have it set correctly - and I assume you have gone through this carefully - then now do the following:

ONE:  Disconnect all speakers from the amp temporarily.  Connect only the front left speaker. Try it and make sure it is playing to the proper speaker and it sounds good.

TWO: Disconnect the front left wires.  Connect the front right speaker and repeat.

THREE:  Disconnect fronts and connect only the third (sub)

NOTE: Checking each one individually will give you the opportunity to check for proper wiring of each speaker; wiring shorts, speaker shorts, etc.

NOTE2: I am suspecting, based on your comments, you have a shorted wire somewhere, a shorted speaker or crossed wires that are causing strange load on the amplifier.

In the very worst case, if, for example, the above testing points towards a defective amplifier, you may have to pull the amplifier out of the car and "bench test" it to make sure it is or is not working properly.  Bench testing is done by running some long leads from your battery directly to the amp; connecting a known good speaker to one of the amps and feeding a cd player into the input and testing each channel one by one outside the car.....

Hope this guides you sufficiently to find the problem and get it working.  The products you have selected, when working properly,  should blast you out of site!

PS: Be sure and understand the notes at the bottom of the page on 3 speaker hookups.  It says,
---------
In this system, the volume of the subwoofer sill be controlled by the car audiounit fader control.
AND
In this system, the output signals to the subwoofer are a combination of both the REAR L and R INPUT jacks or the REAR hig level input connector signals.  (This is referring to the signal of the other two channels of the amp).
