Do you have a factory cd player or aftermarket?  A sub and amp will perform much better if you upgrade to an aftermarket cd player.  Let me know and we'll move from there.  I highly suggest getting an aftermarket if you are able.

If it's aftermarket it almost has to have at least 1 set of RCA outputs.  You would use RCA cables to connect to this and to your amplifier's RCA inputs.  The amp should have a crossover built in.  It may have a switch that says

hp-full-lp  

or something like that, you want to set that on LP (low pass) and you want to set the gain about 1/4 of the way up to start.  Depending on your listening prefrence and the type of sub and the location of the sub you will want to adjust the crossover point.  usually around 90 is good.

Can you tell me the make and model of the amp and the sub.  all the details if possible especially if the sub is dual or single voicecoil and how many ohms it is.  You will need a good wiring kit so if you tell me the models I will help you pick out the stuff.
Let me know these things and I'll tell you everything you need to know.

I checked and it does have the RCA output on the deck. The sub is a 10in JL Audio and the amp is a Shaker SKA300. Also if I wanted to use another amp for the rear speakers and have just one RCA output on the deck, would I use a Y connector and split the RCA cable?

Yes you can just use a Y connector.  Both amps are going to need crossovers in them  the amp that runs the door speakers will need a HP (high pass) setting and the amp on the sub will need a LP (lowpass) setting.  I couldnt find any specs on this amp and knowing that the sub is a JL 10 helps but there are several different models of JL10  theres a W0 W1 W3 W4 W6  sorry I cant see if these would be a good match or not. just hook it up and see I guess.
