Audio Systems: Problems after installing a new radio in my Lincoln, alpine radio, pioneer radio

I just installed a new radio on my 93 Lincoln Continental Signature Series and my power windows and moonroof do not function. There was an aftermarket Alpine radio in it before I replaced it with my Pioneer. I used the same wiring harness to connect my Pioneer radio (not the same radio clip). I got everything wired but there were 2 unused wires on the wiring harness. I believe they were labeled, illumination and illumination ground. I have the antenna wired to the remote wire. The radio itself works fine. Also the trunk pop button does not work. I tried taking out the radio completely and they still didn't work. Checked all the fuses in the car, still nothing. Checked all the clips behind the radio, still nothing. I have a feeling it might be related to those 2 wires, but I don't know. Any help would be appreciated.

Let me know if you still need some info on your Lincoln for trouble shooting the Windows, Moon roof and Trunk release.
I looked over the service data and I can point you in the right direction of why these items may not be working.

I don't beleive that the radio illumination wires will have any effect on the Windows, moon roof and trunk release. I say this because I have removed for repair many Lincoln radios and I know for a fact that the windows, roof and trunk release worked without the radio installed. I will look over my AllData automobile service CD to see if I can come up with some ideas on why those items aren't working. I will let you know something in a couple of days.
