QUESTION: Thanks for your input.  Do you have a general idea on how much I could spend to fix the problems that I am concerned about and what we discussed?  I have alot of questions but I doubt you have that much time to answer.

The issues discussed are far to generalized to even begin to offer any ideas on repair cost. Your noise could be as simple as something jammed up under the car rubbing on something, or as complex as a bent chassis member that would require time on a frame rack to correct.

QUESTION: I had an aftermarket stereo put in my car and I had 2 different aftermarket companies and something is wrong.  For some reason everything resets in the car(the radio doesn't come on automatically, and the keyless entry doesn't work).  Is this an electrical problem or is it just a killswitch in the car?

The problem you have is one that more an more people are having. The OEM stereos are getting more integrated into the vehicle's various systems. And for that reason, when someone replaces an OEM stereo with an aftermarket one, it's often a crap-shoot as to whether there will be lost vehicle system functionality. Sometimes this is due to the inability of the new stereo to meet the auxiliary needs of the car's subsystems, and sometimes it's due to a less than professional installation.
So bottom line, YES, it's quite possible for an aftermarket stereo install to cause problems in seemingly unrelated systems of your car.
What to do about it? You need a car stereo expert or at the very least, contact the manufacturer of the stereo and ask them if their unit will maintain full functionality in your application.
