Chrysler Repair: timing marks: 07 3.5L, dodge chrysler, head job

i have 2007 Dodge charger 3.5L head job done, i try to align the the timing sprocket to the mark and is impossible, (i bought the timing from Dodge /Chrysler) some tech told me need special tool to align the cam, i bought the tool, as i pull out the cover at the back of the heads and i found out the back of the cam have only two wholes but as i look at at tool and the instruction need to have 3 wholes , 3rd wholes is for the pin of the tool to be align. suddenly i don't have it, i try all kind of position to align the belt by the mark so far the crank and the left cam align perfect, the right cam i am about 1/2 millimeter of the mark.i spin the engine manually to make sure the valve will no be on position so far everything ok . i start the engine the engine , engine run but little rough at cruise run smooth nice. no check engine light on after run the car for 75 miles on all kind road condition so far the engine have problem only at idle or sometime the crank when i start the car get about 5 second longer.
i scan the car the most uncommon one was the LTFT both bank positive 14% STFT negative 0.2% , so far all other parameters look ok . is any idea to solve that problems?  by the way the key way lock for the cam sprocket look good . the car have 47000 mile , the reason we done head job was , cylinder # 4 miss fire , cylinder number 4 was 115 compression and all the rest 185 psi leak down test all was great except number 4 leaking true the intake manifold .

I haven't worked on this engine, but I do have a CD of the '06 Charger 3.5L engine repair manual and I could try to copy those and email them to you. I am just learning how to do that so it may not be successful, but I would try it.
Where are you with this timing issue situation?
