Answer
Fords are different than just about all other brands in the way cylinders are numbered.  From front to rear on the passenger side, they are 1 2 3 4 and from the front to the rear on the driver's side, they are 5 6 7 8.   The firing order is 15486372.  From this you can figure out which piston/rod assembly goes where.

The timing marks on the timing gears are set by installing the chain so that there are 12 pins between the two marks.  Set the two pulleys at about 3 o'clock, and count the pins (two per link) between the two marks, adjust the pulleys so that there are 12 pins between the marks.  The chain will be marked with either a brass disc just above the upper mark and below the lower mark on the gear (late 54s), or else there will be a punch dimple on the two chain links that line up with the timing marks on the gears (early cars).
