Honda Repair: 97 Civic EX Hesitating/Bucking at acceleration, spark plug wire, platinum plugs

My Civic EX recently died while driving so I took it to a repair shop, where they replaced the ignition coil.  Unfortunately, after that part was replaced, the car started hesitating at acceleration (around rpm's of 2K to 3K).  It has advanced to really bucking and I swear I even heard what sounded like a clunk/misfire a couple of times.  Did the repair shop cause an additional problem when replacing the coil or was this always there and they missed it?  What could cause this problem?

My first guess would be a bad spark plug or spark plug wire.  The coil is a common failure, especially if the plugs are not changed every 30k or if there are platinum plugs or anything like that in the car.  I would have checked the plugs and wires when I was replacing the coil.
