should my clutch master cylinder be replaced when my clutch is replaced?

Answer
There is no need to replace the master cylinder (or release cylinder) unless there is a problem with the cylinder.  If there's no issue with it, it's no problem to replace this later (if and when warranted due to a problem), as removal of the transmission doesn't significantly improve access to the master cylinder.

The clutch disc itself is a wearable component-- it wears with normal use.  I would expect that along with the clutch disc, you should be replacing the pressure plate and throwout bearing.  Depending on its condition, you may need to replace the flywheel as well.
