Hyundai Repair: Rough running when cold, light flashes, plug wires

When I first start my 2000 Accent and begin to move, the engine runs very rough, nearly dies, and the 'Check Engine' light flashes several times. After maybe 20-30 seconds, the roughness stops and all is okay.  My daughter's 2001 Accent had similar trouble, and the dealer replaced the plug wires. Could bad wires be the cause of my trouble?

A flashing check engine lamp indicates a misfire that's so bad it's likely to damage the catalytic converter.  So bad plug wires would be one of the more likely causes (along with spark plugs, and the ignition coil).  Keep in mind, however, that although the following are much less likely, the problem could also be caused by a fuel delivery issue or an internal engine problem.
