I have a 2000 Hyundai Elantra and I need to have my transmission rebuilt. I am being told it is going to cost ATLEAST $1,000 not including parts. My question is will my insurance company say my car is totaled because the Kelley Blue Book price, in fair condition, is only $1750. I don't know if this is even an option or if the repair is worth it or if I should look into a new used car. Help, if you can. Thank you.

I'm not sure why your insurance company would be involved in a transmission replacement.  Usually, they only cover collision damage, not mechanical failures.

I expect the repair will cost well in excess of $1000.  Call your local Hyundai dealer and price a transmission replacement.  Replacement with a factory remanufactured unit typically competes well with an overhaul.

Then you've got your decision to make.  I cannot tell you whether it's better to repair the car or better to purchase another.  You'll need to assess the condition of your vehicle, the cost to repair the vehicle, the cost of other repairs you know it will need (if any), and how much that money will buy you if it's put toward another car.
