Question
QUESTION: I started the bike after its been stored for the winter .The battery I installed was fully charged and started after a few tries .I didn't let it idle long enough after starting it, before I gave it throttle, and it shut off ,so after it did  that a few times I noticed the battery needed to be charged again . Well that's when I made the mistake of connecting the battery charger to the battery and instead of waiting for the battery to charge again , I tried to start it while it was plugged in to the battery. I heard a loud clicking and the bike hasn't been able to start every since. The bike doesn't make a sound or light up when I attempt to start it, only when the charger is plugged in do the lights turn on.Could it possible that the cdi is fried or another part? Please help.

ANSWER: I am going to try looking at this from the simplest point of view that I can, and with the fact that motorcycle batteries are pretty cheaply made I would say that you should buy a new battery, charge it fully, then put the new one in the bike and my money is on this being your fix. Let me know if you do this and it doesn't fix the issue. I have, recently, bought a new battery for a friend's CB650 and the battery internally shorted in only a few months, it was dead as a doorknob...If I put the charger on the bad battery, the lights came on as yours do...so try the battery first.
Good luck !

QUESTION: I have an extra one and tried it and it does the same thing.I also checked the fuses and are all good.

Answer
The thing that makes no sense is if the charger lights you up then the battery, if good, will too....the charger doesn't have the amperage to turn over the engine but they both supply the voltage to light things up... see where I'm going ?
Put a volt meter on the battery and see what dc voltage it has, bear in mind this does NOT mean the battery is good and has any amperage ! it would only show that it has enough juice, voltage, to light up the bike, or not.
