QUESTION: I'm starting to get a rotational gear type whine immediately after shutting it down. Maybe it happened before, but just not as loud. Checked oil pump, wet primary (chain tension/oil), Baker tranny, changed oil, and looked for leaks (found none). There's a hesitation when you first hit the starter that wasn't there previously. I'm wondering if the clutch might be sticking.

ANSWER: Do you have solid lifters or hydrolic lifters

QUESTION: no hl2t. stock solid.

Answer
Your whining might be your solid lifters making a noise. Over time they will make more noise. you can adjust then and see if that helps the noise
On your hesitation, you battery might be getting weak. You have alot of motor to turn over.
Good luck and happy riding
