Check other GW sites for details, but your bike came with a unified brake system, so that when you apply the front brakes it begins to apply some rear brake as well. I suspect that your problem may now lie in the front brake master cylinder, but I am not sure if there are other components in the system that could be affecting the rear brake.

If you got all the gunk out of the caliper seal groove and used new parts to repair it and the master cylinder, you should be okay back there. There is a small bleed port on the master cylinders that allows fluid return when you release the brake lever/pedal. If the port gets blocked, you will have brakes that aren't releasing fully or at all, in some cases.

Probably a really good idea to get a shop manual for your bike. www.helminc.com is the factory source.
