Motorcycle Repair: motorcycle stalling, water in the fuel, 5th gear

I have a 2002 Vulcan 800 Classic. Recently tuned up and in good shape. Ran out of gas today (first time)and refilled tank with premium gas. I  repeatedly stalled out when running the bike in 4th and 5th gear. Though this may sound strange, it seemed that I did not have the problem when I ran it on the reserved tank.  Any idea what is up? Thanks for your help.

 The only thing that I believe that it could be is that when it ran out and you refilled it, there was some solid residue in the fuel system that has found it's way into the carbs.  Now it isn't a lot, but it could be causing the problem.  It could also be that there is water in the fuel that you filled up with.

 Outside of that, I have no idea what else it could be.
