Motorcycle Repair: Honda FT500 Ascot swingarm, honda ft500 ascot, wheel and axel

Question
When replacing the rear wheel on this bike the brake rotor rubs against the rear caliper bracket, the right side as viewed from the rear.
This must have been occuring for a while as there is some metal worn from the bracket at the contact point. After installing the wheel and axel rod and tighening the axel bolt the wheel will not freely spin. I cannot figure out what is wrong. Please help.

The rear wheel has 4 different collars (spacers), so one could be out of place.

Tightening the axle with the disk against the bracket will lock up the wheel and may damage the rotor if you tweak it too hard.

Another possibility is that the wheel bearings are worn, damaged and have spun in the hub, causing them to wear the hub surface in one or two planes.
