Hi Mike
I just bought a 04 Deuce,when its broken in I plan to install SE II mufflers (pt.no.80444-03), a stage 1 kit and switch to HD synthetic oil.I notice in the accessory cataloges the mufflers are offered in 04 only.Is there a reason for that.Im wondering if the bike will run hotter and shorten the life expectancy of the motor or are there any other potential problems that could arise in the future?

I am not sure why the mufflers are offered in o4 only.
Unless you rejet the carb, the bike will run hotter, due to the fact that you are leaning it out. You bike came from the factory lean to pass the EPA standards. By changing what you want to do, you are making it more lean. When you dothe above work install a Dyna-jet kit and that will solve the problem. You will not hurt the motor and I dont see any problem in the future.
