This truck runs rough, as though it had bad gas . We have replaced the fuel filter  and the MAF sensor . It still runs rough. It will crank and run rough for a few minutes the shut off.

We need to take this step by step.

First of all, is the check engine light(CEL) on? If so, the code needs to be retrieved with an OBD.

Also, please remove a spark plug and tell me what color the electrode is. Is it jet black, or light brown, or whitish brown?

If you accelerate from idle, does the roughness go away, or does it still run rough at high RPM's
