Toyota Repair: Stumbling / hesitation, obd2 scanner, change gears

Hi Ted,
First, I'd like to thank you for your help in the past. You've always been able to help me through any problems I've had, and have saved me a lot of money too. So, Thanks!
Today I'm writing you about a problem I'm having with my 1999 Rav4. It's a 2.0L, 4WD, manual transmission.
Just after I returned from a 4 hour road trip, and entered the city, the rav started hesitating just as I left the first red light. I stepped on the gas, and it started jerking back and forth. After it passed about 3000 rpm, it was okay. Then, change gears, and it's the same thing. It only seems to happen in 1st, 2nd and sometimes 3rd gears; never at highway speeds. Also, when it idles, it threatens to stall out. The engine RPM is around 800 and it starts to choke.. It starts to shake and drops to 400, and then the engine revs up again and steadies out. This continues until I start driving.
I did replace the spark plugs. It seemed to help a little bit for a week after, but now it just as bad as before.
I should mention that it does burn a little bit of oil. There isn't any smoke, but I do have to put in a liter of oil every 3 months or so.
I didn't want to go and spend a bunch of money until I had consulted with you first.
Lastly, I do have an OBD2 scanner, and there are no error codes in the ECU.

Here is what I'd recommend doing: replace the distributor cap, the rotor and the wires an recheck for the problem, if there is still some problem after that replace the igintion coil inside the distributor, you may want to consider doing it all at the same time as these coils are known to crack and leak current to ground.
