will a 92 toyota 3.0 4 runner engine work in a 94 3.o  pu without alot of problems?

If only the long block assembly is used there is no problem, the engines are exactly the same, if the complete engine is used with the intake and exhaust system intact there may be some small differences if one had a standard and one an automatic transmission, if both had the same transmission there is no problem at all.

Th computers and the wiring are different for the auto vs. manual transmission so are a few sensors on the engine, the reason for this is that the ecm/ect computers are integrated, the computer has to have the circuitry to  accept input signals that determine shift points etc. the manual trans computer doesn,t have this so it won't work either way, the best solution may be to use the computer and wiring harness for the engine you are going to use.
