Toyota Repair: 95 4 runner 3.0 V6 ignition timing or distributor?, crankshaft pulley, degree point

My original motor blew a rod and there for I bought a rebuilt motor and had to switch all the components over to the new motor. I switched everything over correctly except the distributor. I am not if it is on right because the motor is studdering when pressing the gas. I checked the timing with my timing light and it is showing the crankshaft pulley mark to be about 20 - 25 degrees back from 0 degree point. My 1st question is what should the degrees be showing when running? 2nd question how do I set the distributor? where exactly should the rotor button be pointing and where should the crankshaft pulley when setting the timing? The timing should be about 8 degrees advanced with the engine running and the TE-E1 connectors in the diagnostic connector jumped, it seems the distributor is off.
Remove the number one spark plug and rotate the engine to zero degrees on the crankshaft pulley, make sure the #1 piston is up, remove the distributor, remove the distributor cap, look on the inside of the cap for the # 1 plug wire contact, make a mark on the outside of the cap, put the cap back on and make a mark on the edge of the distributor, this is where the rotor needs to point to when installing the distributor, install the distributor without the cap and make sure the mark on the housing is lined up with the rotor.
