Volkswagen Repair: Brake warning light blinking, brake warning light, jetta tdi

I changed the rear pads on my 2001 Jetta TDI this weekend.  There were some issues bottoming the pistons and there was a bit of rust around the hubs but after a few hours the job was completed.  I bled the brakes and reconnected everything but now the Brake Warning Light blinks after I have stopped or slowed down,  it will go away after a few seconds but comes back everytime I'm accelerating after having slowed down.  As well the Check Engine Light has come on now.  I thought this would go away after a short break in but it's been 3 days.

P.S. I've had the brake switch recall done on my car

Hey Pete, I don't know how you retracted the pistons on the rear calipers.  Did you turn them as you compressed them...I mean there is a specific tool that turns and compresses the rear pistons, it does both things at one time.  Is this the type of tool you used?
