I am having trouble with my a\c system on my 1998 Jeep Cherokee Sport 4.0. The a\c will run when I first start the jeep and last for around 5 minutes then stop and just blow normal air. Sometimes during travel it will then kick back on again for a short period of time but not stay on constantly. I have had the system recharged in the beginning of the year and the motor in the electric fan also replaced. Do you belive this is an electrical problem between a switch to tell the compressor when to kick on?

If you had the system charged it means it is leaking, I think it still is.  Your symptoms sound exactly like a system low on refrigerant acts.  The system monitors high and low head pressure and shuts the system down if it gets too high or too low, you have one or the other happening.
