         Thank you for your very quick reply. I believe the main ingrediants that he is using is used cooking oil, and he also uses lye. Sometimes he mixes it with with what I think he said was methenol and sometimes not.   Thanks

I would highley suggest not to us "homemade" biodiesel in this new engine.  I found some articals from all the major injection pump manufactures.  It states:
Free methanol in biodiesel
Effect: Corrodes aluminium & zinc, Low flash point
Failure Mode: Corrosion of fuel injection equipment

All the injection manufactures support biodiesel, but under strict specs.  Your friend can buy biodiesel, but my suggestion is to not use the homemade in his 2004 Diesel pickup.  Ford will not warrenty any part of his emmisions or fuel system if they find that homemade biofuel was used.  Ford states they will cover no damage caused by "Contaminated or Improper fuel/fluids"

My suggestion would be to run a tank of regular diesel with an injector cleaner in his truck.  I would change the fuel filter before running the fresh diesel, and after.  

Sorry for the length of this responce.  To sum it all up, Yes the biodiesel is very likley causing the emmisions light to be on.
