Car Alarms: Car Alarm, parent co, friend ryan

I had remote started my car and forgot to unlock the doors with my keyless entry and the engine had shut off. I then tried to unlock the door with the keyless entry remote and nothing would happen so I put the key in to unlock the door and the alarm didn't sound even though the LCD pager remote still showed the car as having the engine running and the door locked. so then I put the key in the ignition and the car started fine and I drove to my destination. The problem is that now my alarm doesn't work at all and the keyless entry doesn't work either. I checked my install manual and tried the turn the key 3 times and then press the valet switch twice and hold it until the led's come on and there should be a chirp to let me know that the alarm is in program mode,and it wont do anything at all. What could be the problem, any ideas? It is a Marksman m11a
2-way transmitter with remote start.
