Car Alarms: Automate 1 not working ?, door locks, panic button

Question
We bought a 98 civic recently and didn't know until after purchase that it had an alarm.  Took it to an alarm dealer, he said it was an automate 1 and couldn't tell if it was working properly because Honda remote is not working.  We purchased a new Honda remote and it works on door locks, but not trunk or panic button.  It also does not disable alarm.  The alarm dealer told us that it didn't need to be programmed, but I'm wondering if it does.
