QUESTION: I tried pulling in the clutch at 2000 rpm and the vibration did seem to go away, until it went to idle about 900 to 1000 rpm, then it was there but maybe not as bad for a 30 sec time frame

Answer
Your telling me somthing different than before. Since you say that the vibration quits then its a motor problem. Since the motor mounts have been replaced and tightened and you still have the problem, your flywheels might be out of balance
Good luck and happy riding
