Motorcycle Repair: help with Yamaha, imperial beach ca, yamaha yzf600

Question
I own a 96 Yamaha YZF600, I bought it in 2002 and was running strong. I did all the regular services on it; oil and filter change. in 2004 I had to go out of state for school for 1 year, and i asked my brother if he could start it at least once a week, but he did not touch it at all. last March I got back and the first thing I did was try to start it and it wouldnt. I replaced the battery, and I had a hard time starting it, and when it finally started with the choke on, after I let it warm up, and I took the choke off, it statred iddling rough, i thought that maybe since no one had started it in over a year maybe it needed to have the tank flushed. so I went ahead and fluched the tank and filled it up with new 91 octane gas but it keeps doing the same thing.
I love my bike and I dont have a lot of money to spend on it, since I am going to school full time. I went to a local dealer and they gave me an estimate of over $600 dollars; I dont mind spending the money but some one told me to check with you first, my friend had trouble with his bike and he said he asked u for advice and the advice u gave him saved him over $200 dollars and he managed to doit himself.
I hope you can help me and Thank You! in advance.
sincerely: Hector, Imperial Beach Ca.
