QUESTION: I have recently replaced the alternator, Battery in my 99 ford mustang GT and if it sits for a day or two without moving the battery goes dead..And now the battery light is continuing to come on....

ANSWER: Unfortunately Jaaye this appears to be an issue with a draw somewhere that isn't being seen. This can be a real headache as you could well imagine. What happened prior to this issue coming up? Accident, installation of something after market, any work done, etc.?

QUESTION: Just had to replace the battery several times, after the alternator was replaced that's when the light starting to come on...Just got a electrical diganosis from ford and everything checked out fine..

If you haven't done it already Jaaye my suggestion would be to pull the alternator and have it tested individually. Where I work I see it more often than you would think that with new or reman starters and alts that they turn out to be bad. Is this possible for you to do?
