Car Alarms: Viper alarm problems, jumper cables, 2005 mazda 6

Question
My son has a 2005 Mazda 6 with a Viper alarm installed and if has worked fine for years now but ever since he had engine problems and the battery died I can't get the car started by jumping it.  When I have is connected with jumper cables the alarm goes off and won's stop there are also problems with the remote it makes all the chirps and stuff but beeps as it can't find the car.  The only other option I can think of is removing or disabling the alarm so I can get it started.  What do you think?  If I need to disable it how do I do that? I have removed all the connectors for the large box brain under the steering column and nothing happened I still could not start the car. Do I need to disconnect the small box and stinger too? and if so do any of these wires go into a different place or do I just let them hang there?
