Car Alarms: 1998 nissan pathfinder factory security system, nissan pathfinder, rear hatch

Alarm system went off without warning.We were able to silence it by inserting keys in both ingnition system and rear hatch door at the same time and turning rear door key counter clockwise.Unfortunately power windows and alarm no longer work.Is there a way to reset so that these things will work again?

Sounds like you popped a fuse, because unlocking and turning on the ignition should not have stopped your windows from working.  Take a look at the vehicle's fuses and see if one did not blow.  If none are blown post this question to a Nissan forum where an enthusiast may be able to shed more light on this for you.
