QUESTION: Got 4 wires coming out of the amp which ones do I need to hook up to my pioneer deck, and what r they. I know how to hook up aftermarket amps but this is just a bit different. Please help me identify which wire is which

Sorry about the delay in answering this question.

The factory amplifier in the Navigator is just for the stock subwoofer.  The four wires in the 8-in plug are:

brown/orange: (+)audio signal to amplifier
red/black : (-) audio signal to amplifier
dark green/violet: amp remote
black: audio shield wire

The best way to integrate the amplifier is to wire an RCA plug to the signal wires, so that the center pin conductor to the plug is connected to the positive signal wire, and the outer ring conductor is connected to the negative wire.  Then the RCA plug should be connected to the after-market deck's subwoofer output jack.  (If the head unit has two jacks for the subwoofer output, you can usually just pick one: most head units use a mono signal for the subwoofer output).

The amp remote wire in the plug should be connected to the head unit's blue/white remote output wire, but you'll want to wire a 1500-ohm resistor in-line on this connection: this will help prevent turn on/off pops from the factory sub, caused by the higher voltage of the after-market deck's remote output.   Finally, the black wire in the plug should be connected with the head unit's ground wire.

Metra makes a wire harness specifically for integrating this type of Ford subwoofer system: the part number is 70-5519.

QUESTION: Got the harness but subwoofer isn't working. Checked the fuses in the fuse box and they are all good. Any suggestions??  By the way thanks for the info

Sorry, I don't have any answers for this one.  The subwoofer amp is powered through the same fuse as the head unit; if this fuse were blown, then the deck wouldn't work either.  All you can do is just verify the connections: make sure you're getting voltage on the amp turn-on wire, that the signal wires are connected to a subwoofer RCA output on the head unit, and that the head unit's sub output is turned on in the settings.
