Ford Repair: Ford Escape 2001 remote start alarm trouble, ford factory, circuit city

I'm having trouble with a non Ford factory alarm system I purchased/installed at Circuit City in my Ford Escape 2001.  The Python 1400XP remote start works, but tends to trigger the factory alarm on the vehicle as well as start the car.  The car will always start, and it will trigger the alarm approximately 20-25% of the time.  

A key is buried in the vehicle to enable it to start.  Apparently there are two ways to wire it, directly via the pink wire to the doors, or through the alarm board.  It was initially installed through the pink wires, and was rewired tonight the other way.  Alarm still goes off.

So it appears that the remote start system is not always disabling the alarm when it starts the car.  Any suggestions on what could be wrong and/or how to fix it?  At the worst case, is it possible to just disable the factory alarm system?

I assume you added the Python alarm only for use of the remote start?  That is interesting that they burried a transponder key so that the vehicle will start remotely. I think they make a module to do this without using a burried key. Anyway, I will have to look into this a bit more, but I had a thought. Most factory alarms use a lock cylinder switch to disengage the alarm when you unlock the door. You might be able to use a triggered output from your Python to apply power and disarm the factory alarm before starting.
