Motorcycle Repair: two stroke single Yamaha RXS 100, yamaha rxs 100, stroke oil

I have a 98cc two stroke single with automatic oil pump.  I had the barrell off to check piston condition etc. but shortly after restarting it, (with new spark plug and cap, good compression, carburettor cleaned and all cables set up as according to manual), it will not idle and smokes TERRIBLY, misfiring when varying the throttling, and choking the plug causing it to cut out and then maybe fire again.  The oil pump was bled and its control cable is adjusted correctly.  I cannot get it to idle or to run sufficiently

  Sounds like you may have missed a critical step in cleaning and adjusting the carburator.  More importantly than this though, you must PRIME the oil lines from the oil tank to the pump AND from the pump to the carburator.  Oil pumps of this type pump VERY slowly and if you allow the engine to run with the lines dry it could take quite a while for oil to finally reach the carb.  In the mean time you can do serious damage to your oil pump and engine.  Whenever draining oil lines, reprime and mix some 2-stroke oil in with a small amount of gas in the tank for a break in period of a few minutes.  You may have excess "blueish" smoke but you will be safe until the oil lines are purged of air.  
 If you have doubts about the carb settings consult a good shop manual and walk through it slowly.
