I discovered a short in the overdrive switch wiring on my 1994 1/2 Pathy after my battery completely drained. I fixed the wiring problem but now the LED light on the security-selection button blinks very rapidly, constantly... Even in the "off" setting. My keyless entry fob doesn’t work (although I have checked the fob battery and tried the both procedures for reprogramming) and, of course the security system does not activate. I also found that the limit switch under the hood was broken so I replaced that but now I am out of ideas. Does the blinking LED mean bigger problems?

The body control module is sensing a problem with the alarm system.  I would first check the pin switches on the doors, hatch and hood.  If all check out ok.  Use an volt/ohm meter to check for continuity.  If all checks ok then it is probably a shorted body control module.
