Where should I start checking ?

Crank angle sensor would my bet since it is the ignition signal.  Now, it could be a defective coil or two so you ought to purchase a haynes or chilton manual and a volt ohm meter and check the coils before replacement of anything.  1999 to 2001 had issues with coils going bad.
