Toyota Repair: Tundra Remote Locks and Alarm System, manual override, toyota dealer


Question
I have a 2000 Toyota Tundra Limited with the remote locking system.  I have already had one remote quit working about a year ago.  The dealership looked at it, replaced the battery but couldn't get it to work without installing a whole new remote system (about $300).  Today, my other remote worked to lock the doors, then when I unlocked them and got in the alarm, or panic system, went off and I could not get it to shut off with the remote, either button.  I started the truck but it kept going, all the lights flashing, horn honking, etc.  Then I turned the truck off again, because I couldn't figure out what to do, and when I started it again a minute later the alarm quit.  So I went about my business, but the remote is not working now.  I'm afraid if I use the manual locks, the alarm will go off when I unlock them, it's happened before.  There is no information regarding the remote, buttons, or alarm system in my owners manual.  So, what I want to know is:
1) What is the 2nd button on my remote for?  How is the panic mode supposed work?  Is there a manual override?
2) How come replacing the remote batteries doesn't seem to fix the remotes?  Do I really have to replace the remote system in the truck and the remotes if this one is screwed up?

There are a few different keyless entry?alarm systems that toyota uses, on some the remote is programmed to open and close the doors with either the upper or lower button. The panic button will sound the alarm when pressed, that's all it's supposed to do.
To help any more I would need to know exactly what the system is that you have, so I would need an email address to send you some information.
Has the toyota dealer tried to reprogram the remotes?
