Volkswagen: battery replacement, vw beetle, window switch

I have just replace the battery in a 99 vw beetle.  Now the power windows, interior lights, alarm system, remote mirror switches don't work.  Also the trunk opens when the lights are turned on.  All other functions work.  Does the system need to be reset?

Steve,...try this:  Lock the vehicle with the key in the drivers side door.  Allow 25 minutes for the car to "go to sleep".   Then reopen the door using the lock/key.  Start the car, with all windows up and doors closed.  Press down on the drivers side window switch and keep pressed for 5 seconds after the window has went all the way down.  Then bring window up and hold for 5 seconds after the window has came all the way up and stopped.  Now try the window switch and see if the auto down feature is now reset?  If so,... do the same to each window using the master switch on the drivers side door.
