Car Alarms: How to disable a Phoenix Digital pd-144?, phoenix digital, starter motor

I have a 2006 Jeep that had a Phoenix Digital pd-144 alarm system installed on it after market by a previous owner.  Recently the battery died (the Jeep was temporarily in storage).  The battery has been replaced, but even after disarming the alarm system, the Jeep will not start.  We have checked the starter motor as well as other electrical problems, and it all seems to point back to the alarm system.  HELP!!  Would it be best to simply remove the alarm system?  How do I do that.
