how is the marks lined up when i'm trying to time and adjust valves.

Top dead center at intake stroke on #1 cylinder, you adjust according to the manual.  Certain intake valves and certain exhaust ones.  Then rotate the crank pulley one complete turn and get back to top dead center.  Now you adjust the remaining valves.  

You can tell TDC intake stroke if when at TDC, you look down the pushrod hole and see the cam lobe to open the intake valve about to start pushing the lifter up.  

TDC is when the timing mark is lined up with zero degrees.  

When you adjust, you turn the rocker nut until the pushrod cannot move up and down but can be rotated back and forth with your finger and thumb of your other hand.  Once the pushrod is able to be twisted but not moved up and down, give the rocker one complete turn.  This will drive the pushrod into the lifter and set it in the correct position.  

When finished, all the rocker nuts should be set about the same amount of threads.
