Answer
Mustafa,
I am assumming that you have a theft deterent or alarm system on your car.  When the tranny was replaced, I am assumming, once again, that the battery was disconnected.  It seems, and this is as far as I know that when the battery is disengaged from the car, the anti-theft system may need to be 'reprogrammed'.  I have a 99 Buick and I had the same problem after replacing my battery.  Call your local dealer and see if that sound familiar to them.  It could also be due to a power loss or short cicuit of some sort.
The code U1064 is loss of communication to the BCM.  Battery Condition Monitor: The computer that tracks battery charge level and determines how much assist or regen should be permitted at any given moment. These calculations are based on battery voltage, current and temperature measurements, along with recent battery use data.
It doesn't seem to be anything mechanically wrong with your car, but rather with your electronic system.  Check all connection to your battery and be sure everything electrical is operational.  If something doesn't work, I'd start there.  Otherwise, you'll have the spend the big bucks at a dealership or a place where they can integrate into your electrical system to find the problem.

Thanks,
