Motorcycle Repair: 1340 Ultraglide misfire, yellow wires, data connector

Hi
My 1998 glide has done 120K+ miles and was running fine, until a couple of weeks ago. I a) Rode through a blizzard for 100 miles b)I ran the fuel to reserve. Since then I have had an intermittent engine warning light with a misfire for about 5 seconds, then it clears.  It happens at random times. I have checked the connectors on front cylinder temp, throttle idle motor, and the two on the left side of the injection unit behind the air cleaner.  I have tried to find the fault codes by shorting the black and red/yellow(?) wires in the data connector, then switching on ignition as per manual, but no joy, it gives no flashing lights.  Other than these blips it sems to run fine.
Any ideas?

Running that low on fuel you might have partially plugged the fuel system.
Check the fuel pump screen for dirt. If that is not the problem then what you need to do is have a dianositc run on the bike. You might have a senser going bad.
