Motorcycle Repair: miss when engine warmes up, exceleration, fltc

I have a 1986 FLTC. It has a S&S super E carb.
I got the bike with 19k miles on it. It ran good with a mild miss when you pull away from a stop. But only after it warmes up for a while. It has gotten worse over the 5 years I have owned it. I replased the carb with another s&s, New cam and lifters a few months ago. It runs very strong but still has the bad miss when pulling away from a stop.It curantly has 35k miles on it. The miss has gotten very bad this summer. You can be excelerating in any gear at any speed now and get a miss. It cuts out whe you hit a bump under exceleration. After you get up to running speed it runs fine. Most of the time you can give it full throtel at crusing speed with no problem.I put a diferant carb on it this week,it came off a newer bike that I know was running ok. This did not solve the problem.
Everything has been checked, all the intake fittings. It seems to be jetted good, once in a great while it will go throught the gears with no problem. Also I put a new crane adjustable ignision with duel fire coils with no change to the problem.
Like I say, when its cold it runs perfect. When it gets warmed up it cuts out under exceleration.
It is very bad in first gear and gets better or less as you go through the gears.
Do you think something electrical is breaking down under heat conditions, and if so what do I look for. Some times I have seen the tack go dead for a few seconds.But it dosent coinside with the missing.

Yes. The VOES was replased about two years ago. But I will chech it again.

there are a couple of ways to go with this problem. One is a electrical short that causes the ignition to break down, but usually it will happen anytime, not just under acceration.
Another thing is a burned or bent valve that is not closing all the way and leaking. Since you have said it has gotten worse over time then I think the valve is leaking worse. Do a compression test and let me know the results.
