When you say Main Engine Harness, can you please describe for me the location of where this would start and finish?

Passenger side,upper most bellhousing bolt there should be  a bracket just above it with two or three harness connectors, disconnect them  and inspect those connectors closely for a loose or pulled out pin/terminal.This is about the only thing i can correlate to removing the transmission and having a problem that did not exist prior.
There are other possibilities but that is where i would start if it happened to me.
